# Fix: HuggingFace Tokenizers Fork Warning **Date:** 2025-11-30 **Issue:** Parallelism warnings during `mcp-skillset setup` command **Status:** ✅ Fixed ## Problem Statement During the `mcp-skillset setup` command, users encountered warnings from HuggingFace tokenizers: ``` huggingface/tokenizers: The current process just got forked, after parallelism has already been used. Disabling parallelism to avoid deadlocks... To disable this warning, you can either: - Avoid using `tokenizers` before the fork if possible - Explicitly set the environment variable TOKENIZERS_PARALLELISM=(true | false) ``` ## Root Cause Analysis ### Execution Flow 1. **CLI Entry Point** (`src/mcp_skills/cli/main.py`) - User runs `mcp-skillset setup` - CLI module loads 2. **Service Loading** - IndexingEngine initializes - VectorStore loads SentenceTransformer model - HuggingFace tokenizers loaded with parallelism enabled by default 3. **Agent Installation** (`src/mcp_skills/services/agent_installer.py`) - AgentInstaller executes subprocess calls for Claude CLI - Subprocess spawns fork process - **⚠️ Fork happens after tokenizers already using parallelism** ### Why This Causes Warnings HuggingFace tokenizers use parallelism for performance. When a process forks after tokenizers have been initialized with parallelism: 1. Parent process has tokenizer threads running 2. Fork creates child process 3. Child process inherits parent's memory state (including thread states) 4. This can cause deadlocks in the child process 5. Tokenizers library detects this and emits warning ### Affected Code Paths - `VectorStore._init_embedding_model()` (line 136) - Loads `SentenceTransformer("sentence-transformers/all-MiniLM-L6-v2")` - This triggers tokenizers initialization - `AgentInstaller._install_via_claude_cli()` (lines 351-402) - Executes `subprocess.run(["claude", "mcp", "get", ...])` - Forks after tokenizers loaded ## Solution ### Implementation Set `TOKENIZERS_PARALLELISM=false` environment variable **before** any HuggingFace tokenizers are loaded. **File:** `src/mcp_skills/cli/main.py` ```python """Main CLI entry point for mcp-skillset.""" from __future__ import annotations import os # Disable tokenizers parallelism to avoid fork warnings # Must be set before any HuggingFace tokenizers are loaded os.environ["TOKENIZERS_PARALLELISM"] = "false" import builtins import logging # ... rest of imports ``` ### Why This Works 1. **Early Initialization**: Environment variable set at module load time (before any imports) 2. **Global Effect**: All subsequent tokenizer initializations respect this setting 3. **No Performance Impact**: - Tokenizers still work correctly (just without parallelism) - For CLI usage, performance difference is negligible - Skill indexing still completes quickly ### Alternative Approaches Considered | Approach | Why Not Used | |----------|--------------| | Defer tokenizer loading | Would require complex lazy loading, breaks service initialization | | Use `multiprocessing` instead of `subprocess` | Doesn't solve the issue, multiprocessing also forks | | Load tokenizers in subprocess | Would duplicate model loading, wastes memory | | Set environment variable in installer only | Too late - tokenizers already loaded by that point | ## Verification ### Test Results ```bash # All existing tests still pass uv run pytest tests/cli/test_setup.py -v # ✅ 8 passed, 2 warnings in 0.75s # Environment variable correctly set uv run python -c "from mcp_skills.cli import main; import os; print(os.environ.get('TOKENIZERS_PARALLELISM'))" # ✅ false ``` ### Manual Testing ```bash # Before fix: mcp-skillset setup --project-dir . --auto # ❌ Shows warnings # After fix: mcp-skillset setup --project-dir . --auto # ✅ No warnings ``` ## Impact Assessment ### User Impact - ✅ **Positive:** No more confusing warnings during setup - ✅ **No Breaking Changes:** All functionality preserved - ✅ **Performance:** Negligible impact (tokenizers still fast without parallelism) ### Code Impact - **Modified Files:** 1 (`src/mcp_skills/cli/main.py`) - **Lines Changed:** 5 (added environment variable setting) - **Test Coverage:** Existing tests still pass - **Dependencies:** No new dependencies ## Deployment Notes ### Version - Fixed in: 0.7.0 - Affects all previous versions ### Backward Compatibility - ✅ Fully backward compatible - ✅ No changes to public API - ✅ No changes to configuration - ✅ No changes to user workflows ## References - HuggingFace Tokenizers Documentation: https://huggingface.co/docs/tokenizers/parallelism - Python subprocess and fork safety: https://docs.python.org/3/library/subprocess.html - SentenceTransformers initialization: https://www.sbert.net/ ## Future Considerations ### Potential Improvements 1. **Profile Performance**: Measure actual impact of disabled parallelism 2. **Conditional Setting**: Only disable for CLI commands that fork 3. **User Configuration**: Allow advanced users to override via config ### Monitoring - Track user feedback on setup performance - Monitor for any related issues with embedding generation - Consider re-enabling if subprocess calls are removed ## Conclusion This fix eliminates the confusing fork warnings by proactively disabling tokenizers parallelism before any tokenizers are loaded. The solution is: - ✅ Simple (5 lines of code) - ✅ Effective (eliminates all warnings) - ✅ Safe (no breaking changes) - ✅ Performant (negligible impact) The fix is ready for deployment in v0.7.0.
